Context

Digital twins are virtual representations of real-world products, systems, or processes, enabling simulation, integration, testing, monitoring, training and maintenance. They play a pivotal role in optimizing complex systems across a wide range of domains, from industrial manufacturing and energy to environmental monitoring and healthcare.

Interacting with a Digital Twin (DT) of a structure—such as a building—typically involves four entities: the user; a large, heterogeneous set of data; a physical referent (PR), which may refer to the actual structure or a physical model; and a digital replica (DR), such as a two-dimensional map or a three-dimensional model.

Situated visualization has been shown to enhance the understanding and analysis of data. Within the context of DTs, interaction with situated visualization may occur in close proximity to either the physical or digital representation of the structure. However, managing multiple workspaces concurrently can be cumbersome and cognitively demanding, potentially negatively impacting user efficiency.

Thesis Objectives

The objective of this PhD is to investigate how transitions between the physical referent (PR) and the digital replica (DR) of a Digital Twin can be supported to enhance interaction with Digital Twins (DTs).

This work will concentrate on the design and evaluation of interaction techniques that:

Facilitate and assist the migration of data layouts between the physical referent (PR) and digital replica (DR) of a Digital Twin;
Enable access to and utilization of the workspace—defined during interaction with the DR (e.g., window arrangements, data-referent links, input modalities)—in the proximity of the PR, and vice versa;
Address and leverage visual occlusions caused by physical objects or digital clutter to improve user experience and data accessibility.

The contributions of this research will be extensively evaluated through experimental studies applied to a range of use cases. Collaborating partners are actively engaged in several Digital Twin projects, including supervising a production hall, controlling an energy management system of a building or a plant and monitoring geological evolutions.

These partners also have extensive experience with physical models representing districts or buildings and with the use of "Fischertechnik" devices. Such devices offer a promising platform for developing robust and compelling prototypes, thereby supporting the practical validation of proposed interaction techniques.

Work Environment

The PhD candidate will be co-supervised by Emmanuel Dubois and Marcos Serrano - University of Toulouse, Cédric Fleury - IMT Brest and Louis-Pierre Bergé - CeaTech Occitanie.

This PhD thesis focuses on the development of mathematical and computational approaches for the early detection and control of avian influenza in poultry farming systems in the French Antilles. The project will build on a multi-scale modeling framework combining within-host infection dynamics, within-farm transmission, and territorial spread between farms. The objective is to design early-warning tools based on heterogeneous data, including farm typology and sensor-derived indicators, and to study targeted intervention strategies capable of limiting epidemic amplification. By combining epidemic modeling, state estimation, spatial dynamics, and control theory, the thesis aims to contribute to a regional decision-support framework for the surveillance and management of zoonotic risks.

Context :

The transition towards a sustainable food system requires rethinking the packaging of perishable food products. These packages face a threefold challenge:

Technical performance: Ensuring the optimal protection and preservation of the food.
Eco-responsibility: Eliminating plastic pollution by guaranteeing an end-of-life stage with no environmental impact.
Economic viability: Maintaining a competitive production cost so as not to affect the final price of the food product.

Modified Atmosphere Packaging, or MAP, is a key technology for extending the shelf life of perishable foods and reducing food waste. However, designing sustainable MAP packaging represents a highly complex systemic challenge. Improving technical performance(physical/chemical) in order to guarantee barrier properties, has a direct impact on end-of-life management, which may compromise the system’s economic viability or eco-responsibility. For example, maximizing the barrier effect by making the material more complex can drastically increase the cost and feasibility challenges of recycling it.

For this reason, it is crucial to integrate the end-of-life treatment of these packages in the design phase. Several end-of-life scenarios coexist, each offering distinct advantages, including industrial composting, anaerobic digestion, chemical recycling using supercritical CO₂, and incineration. However, choosing between these different pathways is complex. This decision requires the development of dynamic environmental and economic indicators coupled with the packaging design variables, in order to identify the optimal pathway for each case study. Life Cycle Assessment (LCA), and Techno-Economic Analysis (TEA), can provide elements of response to this challenge.

The intern’s objective will be to formalize the end-of-life treatment system for these packages in the form of a coupled semi-parametric LCA-TEA model. Unlike classical and static assessment approaches, this model must directly integrate the key design variables of MAP packaging, such as the thickness of the packaging matrix, the formulation and proportion of the barrier layer, or the packaging volume. Thus, any modification of the physical parameters of the packaging will be reflected instantly and dynamically in the environmental impact and cost indicators of each end-of-life pathway.

Internship Objectives :

Use digital tools to develop a coupled parametric LCA-TEA model, meaning Life Cycle Assessment and Techno-Economic Analysis, to evaluate the environmental viability and economic profitability of the three selected end-of-life pathways, while integrating the design variables of biodegradable MAP food packaging based on PLA and comparing them with a conventional solution.

Activities to be realized :

The work will consist of several tasks organized into three main pillars :

1. Data and Inventory :

Identify the available information on the possible end-of-life pathways for these packages in order to establish the scenarios to be evaluated.
Collect and integrate the technical, environmental, and financial data of the treatment scenarios.

2. Parametric Model Development :

Develop mathematical correlations between environmental and economic impacts using the collected data.
Build the LCA model using the Brightway2 tool, either with the “Activity Browser” interface or directly in Python, based on the established correlations.
Build the TEA model using a spreadsheet or directly in Python, based on the established correlations and on CAPEX, meaning equipment investment, and OPEX, meaning energy, labor, and maintenance.

3. Interpretation and Analysis :

Interpret the results in order to establish the preferred end-of-life scenarios for the different evaluated cases.
Carry out a sensitivity analysis to identify the most impactful and important design variables in the system.
Identify “hotspots,” meaning critical points where a small technical improvement can drastically reduce impacts or costs.

L’objectif général de cette étude est de mieux comprendre et modéliser les transformations physiques et chimiques intervenant au cours de la torréfaction du malt, à l’échelle d’un grain, afin de proposer des leviers de pilotage permettant de maîtriser la formation de la couleur et des arômes. Plus spécifiquement, les objectifs scientifiques sont les suivants :

· Caractériser les transferts de chaleur et d’eau au sein du grain, en particulier la diffusion thermique et les évolutions de la teneur en eau, afin de mieux comprendre leur influence sur les cinétiques réactionnelles.

· Identifier les principaux précurseurs et produits de réaction impliqués dans la formation des arômes et de la couleur, et analyser leur dépendance aux conditions opératoires, notamment la teneur en eau et la température.

· Proposer une description simplifiée des schémas réactionnels chimiques et thermiques, reliant les sucres, les acides aminés, les mélanoïdines, les composés aromatiques et les composés indésirables tels que l’acrylamide.

· Identifier des indicateurs pertinents pour le pilotage du procédé, tels que la couleur, la température du grain ou des méthodes spectroscopiques (NIR, MIR, fluorescence, voire RMN), permettant de définir des critères d’arrêt et d’optimiser les conditions de torréfaction.

This PhD project aims to develop advanced software solutions for cryo-electron microscopy (cryo-EM) data analysis, modeling conformational heterogeneity, and identifying optimal binding candidates, by integrating image analysis and docking across multiple structural states. The new tools will be validated through their application to VCP/p97 data, a key protein that plays a central role in cellular homeostasis by extracting and unfolding damaged or unwanted proteins for their degradation [1]. The project will build on the image analysis software MDSPACE, which produces detailed maps of the conformational states of biomolecular complexes from cryo-EM images [2,3].

MDSPACE will be used to obtain a detailed map of the conformational states of VCP/p97, induced by nucleotide binding and miniprotein engagement. In parallel, a new docking software, MDSPACEdock, will be developed to enable rapid docking of potential ligands across the full conformational ensemble obtained by MDSPACE, rather than a single static structure. This multi-state docking approach will be based on a scoring function combining shape complementarity and approximate binding free energy in order to rank binding candidates while accounting for structural flexibility. By applying MDSPACEdock to wild-type VCP/p97 conformations obtained by MDSPACE from cryo-EM images, the project will identify the main binding candidates as well as their preferred binding conformations, thereby providing mechanistic insight into ligand–VCP recognition.

More broadly, the project will deliver computational tools and workflows for biomolecular conformational analysis from cryo-EM integrated with ligand selection, which will be applicable to other dynamic protein complexes.

The Simons Foundation's Informatics group, part of the Division of Autism and Neuroscience (A&N), is seeking an experienced Director or Senior Director of Research Software Engineering (RSE) to lead the design, development, and delivery of software systems that drive scientific discovery. This is a unique opportunity to shape how the research community accesses and works with some of the world's richest autism and neuroscience datasets, and to build the systems that define that experience.

Informatics stewards the scientific data produced by A&N research programs across their full lifecycle - from collection and processing to sharing and analysis. The Director of Research Software Engineering will play a central role in that mission, leading the engineering team responsible for the software systems that make that complex scientific data accessible and useful to the broader research community. The software this team builds serves as the primary interface between the foundation's rich scientific datasets (e.g., genomics, clinical, and neuroscience data) and the researchers who use them.

Reporting to the Vice President of Informatics, this role leads a team of software engineers and partners closely with other Informatics teams and A&N program staff to deliver software solutions to meet the needs of external researchers. The RSE Director is part of a broader Informatics leadership team that includes study systems engineering, bioinformatics, and product analytics - each responsible for distinct stages of scientific data. The RSE Director sets the technical direction for research software engineering, drives architectural decisions, and ensures that engineering efforts are aligned with the foundation's commitment to open science and data sharing. As part of the Informatics leadership team, they shape how AI is incorporated into A&N's research software and the broader researcher experience. ESSENTIAL FUNCTIONS/RESPONSIBILITIES

Technical Leadership & Strategy: In close coordination with the Vice President of Informatics, and as part of the Informatics leadership team, define and execute the long-term vision and strategy for researcher-facing software systems and the underlying data infrastructure, and help shape Informatics' AI strategy.
Systems Ownership: Oversee the full-stack development and ongoing evolution of SFARI Base, the foundation's primary platform for researcher data access, while leading the design and development of new systems that give researchers richer ways to explore and analyze A&N scientific datasets. This work spans the full stack, including data visualization, APIs, and data infrastructure.
Technical Excellence: Drive Informatics-wide engineering standards (e.g., testing, documentation, code review, and security) across research software and ensure systems are reliable, maintainable, and scalable.
Team Management: Manage, build, mentor, and scale a team of software engineers, drive adoption of modern engineering practices, and cultivate a team culture that values technical excellence, collaboration, and openness to new ideas.
Cross-functional Partnership: Collaborate closely with other Informatics teams and A&N program staff to understand researcher needs and translate them into software solutions. This includes working with the Bioinformatics team on genomics data, the Study Systems Engineering team on clinical data, and the Product Analytics team to define scope, requirements, and delivery priorities.
Project Oversight: Ensure the timely and high-quality delivery of software projects, maintaining visibility into progress, managing risks, and keeping stakeholders informed.
Researcher Experience: Champion the needs of external researchers throughout the software development process, ensuring that systems are intuitive, well-documented, and grounded in how researchers work with scientific data.

MINIMUM QUALIFICATIONS

Education

Bachelor's degree in Computer Science, Engineering, Bioinformatics, or a related field

Experience

12+ years of software engineering experience, with 7+ years in a leadership or management role

Proven experience leading full-stack software development teams, including modern web application development

About the programme

The cooperation between the MPG and the WIS offers talented researchers the opportunity to participate in innovative projects, benefit from the expertise of two renowned institutions and contribute to the advancement of knowledge in their respective subjects. The German-Israeli Max Planck-Weizmann Postdoctoral Programme thus supports scientific cooperation and interdisciplinary research in both countries.

Highlights of the programme

Duration: The Max Planck-Weizmann Postdoctoral Programme is designed for four years, with half of the time spent at the MPG and half at the WIS. The recommended time distribution between the institutes should not be less than one year. In exceptional cases, a shorter period at one institution may be considered, provided there is scientific justification and upon the committee's approval. The country split allows the postdocs to benefit from the expertise and resources of both institutions and to gain a comprehensive and broad research experience. Over four years, the postdocs will be able to conduct in-depth research and complex experiments, and thus publish relevant contributions in their respective fields.

Position: The selected candidates will receive a four-year appointment, which will allow them to fully concentrate on their research projects. The employment contracts are concluded according to German guidelines and take into account the postdoc's level of experience. Successful candidates will be assigned to pay grade 13 of the TVöD (German Public Sector Collective Agreement), subject to meeting the applicable personal and contractual requirements.

The individual levels are as follows:

Level 2: 67,311.33 € per year

Level 3: 72,800.84 € per year

In exceptional cases, it may be possible to enter at level 1 (62,489.15 € per year), depending on the candidate's previous work experience.

Global Research Collaboration: The selected postdocs have the opportunity to collaborate with leading scientists of the MPG and the WIS. This programme fosters a global research network that promotes the exchange of ideas, expertise and diverse perspectives.

Travel and conference funds: Scientific networking and dissemination of research results are important. Under the programme, postdocs receive up to 3000 euros per year for conferences, workshops and seminars that enable them to present their work, exchange ideas with peers and make important professional contacts.

The Paris Brain Institute (Institut du Cerveau) is an internationally renowned institute dedicated to advancing understanding of the brain and improving brain health across the whole spectrum of neurological and psychiatric disorders. It is home to 29 research teams bringing together over 1000 personnel, including 150 tenured researchers, 200 technical staff and 300 students and post-docs. The Institute is highly multidisciplinary with expertise including basic neuroscience, clinical neurology, population neuroscience, mathematics and computer science. It has 12 cutting-edge core facilities for data generation across various scales and modalities (genomics, proteomics, imaging, behavior...). The Institute is located on the campus of the Pitié-Salpêtrière hospital, in central Paris, the largest hospital in Europe for brain disorders and many hospital clinicians are also investigators of the Institute. As part of its scientific strategy development plan, the Paris Brain Institute has recently launched an ambitious center for Artificial Intelligence (AI) and data science, currently gathering about 100 people with the objective to scale up to 150. The aim of the Center is to make the Paris Brain Institute an international hub in AI and data science for neuroscience, resulting in disruptive methodological advances and in major breakthroughs in understanding, preventing and treating brain disorders. The AI Center is housed in a modern building, a 5-minute walk from the main building.

The Paris Brain Institute invites expressions of interest from internationally recognized senior and mid-career researchers in the fields of AI, data science and computational sciences to address key challenges in brain health and neuroscience.

Purpose of this call

The objective of this expression of interest is to identify outstanding researchers whose expertise, scientific vision, leadership and management skills could contribute to strengthening and expanding the Institute’s capacities in AI, data science and computational sciences. This initiative is part of a strategic effort to anticipate future recruitment opportunities, develop new research directions, and expand our leadership in these areas. This call does not correspond to an open or funded position at this stage. Context

Machine Learning Operations (MLOps) has become essential to managing the lifecycle of machine learning (ML) models, enabling continuous delivery, automation, and reproducibility. However, the rapid adoption of MLOps has advanced more quickly than the integration of robust security practices. Traditional software security practices—such as static analysis, dynamic scans, and vulnerability assessments—are well established, but ML pipelines present additional unique security concerns [1] [2]. For instance, ML systems face risks like adversarial attacks, model poisoning, training data compromise, drift, and injection attacks [3]. Additionally, privacy and compliance challenges—such as protecting personally identifiable information (PII) during data ingestion and model training—introduce further complexity that traditional security methods often overlook [4]. This suggests that machine learning models require security controls tailored to their lifecycle, from data collection to training, deployment, and monitoring. Current MLOps practices lack comprehensive built-in security mechanisms tailored to ML-specific risks and are fragmented: they either target specific threats, lack end-to-end traceability across the pipeline, or introduce prohibitive overhead that undermines the agility promised by MLOps. This has given rise to the emerging field of DevSecMLOps, which aims to extend the principles of DevSecOps [5, 6] to machine learning systems, ensuring both agility and security in AI-based applications.

The core problem is therefore the absence of a unified, systematic, and pipeline-wide approach to integrate security-by-design into MLOps pipelines. We lack frameworks that can:

Embed security requirements explicitly into ML workflows from the start,

Continuously enforce and monitor these requirements across all pipeline stages, and

Adapt to evolving threats without slowing down the pace of deployment.

Without such an approach, organizations risk deploying AI systems that are performant but fragile, exposing them to critical security and privacy breaches.

Objectives

The PhD will investigate the foundations and practical mechanisms of DevSecMLOps. The specifics of security in MLOps will mainly concern privacy. Users of ML-based solutions are legitimately concerned about the future of their data (e.g., where it is stored and who has access to it), and data anonymization is a key concern. The other facet of security (e.g., who is responsible in the event of a security problem?, how to ensure that ML models are robust against attacks and cannot be used maliciously) will also have to be taken into account. The research will focus on embedding security requirements directly into ML workflows, ensuring that threats such as data poisoning, adversarial manipulation, and privacy leakage are anticipated and mitigated early. It will also explore AI-driven automation to support continuous security checks, balancing the rigour of security with the agility of continuous delivery. The expected result is a methodological and technical framework that operationalizes security for ML pipelines, enabling organizations to deploy AI systems that are both performant and trustworthy.

Mission

The PhD candidate will conduct a comprehensive study of vulnerabilities across ML lifecycles, identify the security issues associated with current MLOPs practices, and analyze how existing DevSecOps principles can be extended to MLOps. The candidate will design security-by-design mechanisms tailored to ML workflows, from data ingestion and preprocessing to model training and deployment. These mechanisms should be developed, while acknowledging that those systems evolve rapidly. The candidate will also explore the use of machine learning for automating security checks, generating adversarial tests, and detecting pipeline anomalies. Finally, the proposed solutions will be validated through industrial case studies (from Softeam Group), demonstrating their effectiveness in mitigating threats while maintaining reproducibility and delivery speed.
